I just started a batch download, and the first story is hung with the progress bar at 96% - Converting.
I have the program set to output HTML format, so they technically don't need to be converted.

If I kill the program, and download it as a single, it completes just fine.

Mine stops at 97%

Have you checked to see if the file is actually completed? It sounds like a bug where the program is stuck ready to go from HTML to the conversion step which isn't there, the file might actually be there and a work around would be to set the preferences to not delete the file HTML at the end and to pick whichever out put is fastest and then delete those files.
